If I switch from menagerie group A to menagerie group B, then use the wardrobe to change specialisations, my creatures magically switch back to menagerie group A without warning.

This is intended. The Wardrobe saves your creatures for you on a per-specialization basis.
Well I feel foolish for not realising 
that really speeds up specialisation switching!
